This is a community maintained wiki. The penalty reduces the number of carrier wings that can operate. That advice did seem to work, now I just need to acually build the carrier planes instead of rediculous numbers of B-29s! For example, a carrier with a deck size of 45 is limited to a maximum of 45 planes before triggering the overcrowding penalty.

One has to research the carrier variant for the said type of plane as I myself have just discovered. Each plane exceeding 45 adds a mission penalty of approximately -4.4% per plane.
